After all these months of work, it's time to see if I'm getting closer to my goal, namely to make Vinnie an "assistant" in designing sequences for labs.
The hexaloop sequence is related to the CL17 story.
The 0-1 bulge around base 53 is connected to my blog post about the SCOR database.
Everything else was designed by Vinnie.

Results
The hexaloop seems to have done well overall, but the protection signal on the Cytosine is hard to explain...
The 0-1 bulge didn't work that well, or at least, not as expected. I realize though that compared to the reference structure I designed it from, I neglected to define forcefully the surrounding GC pairs, which Vinnie chose to orient the other way around. So, I'll redo that experiment more carefully next time.
