For the dimer project, I wonder, if to a certain extent, that a helix formed with both complementary sequences.

For Dimer A, CUG at positions 7-9 could potentially form a weak helix with the CUG at positions 16-18

For Dimer B, there could also be a CAG/CAG helix at the same positions.

This could potenitally lead to a greater measure of protection around this area.

One way to check this would be to run each Dimer lab project separately to determine if there is a significant measure of protection for these residues without a complementary sequence.

It actually took me some time to design those sequences. I tried very hard to make sure that they

wouldn't fold on themselves
wouldn't fold with other locked sequences in the molecule

while still creating the strongest possible duplex for dimerization. I cannot tell how well I did this job, but it would seem that our in silico models are declaring your hypothesis quite unlikely.
