These have been neither synthesized, nor scored yet. I'm planning on creating a pilot lab where I would re-use the same targets as were tested in round R91, but this time, I'd like to test a personal hypothesis which essentially states that the FMN aptamer may have an intrinsic stability that is (possibly vastly) underestimated by the Turner models.

The first questions:

  • how well do mutations in the binding site mimick the effect of the presence of FMN?
  • how do we predict the 'fitness' of a given mimic

Disclaimer

These scripts are based on my uneducated understanding of nucleic acids, thermodynamics and multi-state RNAs. Moreover, they probably look embarrassing to experienced coders' eyes, For my defense, I can only say that javascript doesn't belong to my professional practice, and I was in a hurry...

I'm providing these scripts in the hope that they will prove useful. Everyone is welcome to discuss, copy and/or modify them. 

 

Constraints lines

The provided scripts use an unusual (and perhaps confusing) input in the form of a ViennaRNA-formatted constraint line. These chains of characters have the same length as the considered sequence, and each character represents the desired pairing state for the corresponding base:

  • for bases that may be either paired or unpaired, use a dot (.)
  • for bases that must be paired (no matter with which other one), use a pipe (|)
  • for bases that must stay unpaired, use a small 'x' (not a capital one)

 

The reason why I introduced their usage is economical. Given the sequence and the constraint, the scripts can:

  • get the offsets for the binding site, both 5' and 3'
  • infer the alternate sequence (by replacing the mimic by the FMN aptamer and vice-versa)
  • infer the secondary structure of the OFF state (simply by folding the FMN-aptamer version)
  • infer the secondary structure of the ON state (simply by doing a constrained fold)

In conclusion, it allows to give only 2 inputs to the scripts (sequence and constraint) where no less than 5 would be needed (sequence, OFF structure, ON structure, binding site offset 5' and 3')

 

An additional and less obvious advantage is that since secondary structures are implicit, it allows for the scripts to accept "normal" designs, as well as what some deluded designers would possibly attempt to use under circumstances: designs that include non-canonical pairs in either or both states.

In the above table, columns are related to secondary structures, and rows are about the sequences.

  • A and B are the switching states we are used to deal with. The difference FE(B) - FE(A), where FE(X) means "free eneergy of X", would be this delta that we need to keep under the usual -4.9 bonus (and which we would like to reduce to -2.51).
  • C's structure is exactly the same as A's in the ideal case, but due to the mutations caused by the mimic, some pairs need to be added to and/or removed from the structure.
  • D's structure is normally identical to B's, with the expected exception of the pairs that are created inside the binding site.

In this constellation, the global effect of a mimic is simply computed like this:

ΔG(mimic) = FE(A) - FE(B) + FE(D) - FE(C)

 

By the way, what we're doing in this lab, is to:

  • create a switch
  • select or design its mimic
  • submit (A) in the "OFF state" lab
  • and (D) goes into the "Mimic" one.

Example with EteRNA's model (ViennaRNA 1.8.5), in bold, the unpaired bases of the aptamer binding site:

Finally, we need to indicate what binding bonus we're trying to "copy", and the following value matches a FMN concentration of 200 uM, as was used in R70.

The free energy delta between states is 1.9, which is suitable for a -2.51 mimic.

The first 3 inputs are very similar to the ones for the evaluation script, the only difference being that the sequence should be the one containing the FMN aptamer.

The remaining input is related to the search algorithm, and defines a number of iterations. To explore a 4 million units search space, 10000 sounds reasonable, and on my machine, it usually results in waiting for 2 to 5 minutes depending on the length of the sequence, which I find acceptable. Tune according to your preferences.

Better set the timeout to a high value...

 

Depending on input parameters and CPU speed and availability, this may take a couple minutes, up to a couple hours...

If everything goes well, the script will finally spit out a long list of scored mimics, which will be the best ones it could find within the allocated number of simulations. Ignore the first mimic over the line, it's just the last "branch" that the engine was exploring at the time it stopped.

Since this is a Monte-Carlo search algorithm, this list will never be exactly the same. If you're getting too few mimics to choose from, or not good enough, try increasing the number of simulations and re-run.

 

I ended up selecting (a bit randomly in this case) the mimic marked in green.

Out of curiosity, I tested this sequence with RNAstructure:

The results are in very good agreement with those of ViennaRNA 2, and RNAstructure seems to think that those 2 structures are the only major ones for this sequence.

This dynamic aspect of the switch function will not affect the testing with mimics. Though, and for the sake of mentioning it, the barriers webserver from ViennaRNA seems to show that the sequence would face a rather serious energy barrier problem, if it were to be tested with an actual addition of FMN.

However, when replacing "game" with "web", I get this error:

This does not seem to work for synthesized RNA's...
