johana: For the cooperativity puzzles, this round worked really well thanks to a lot of data points for each design. Some scored higher than 90, with Hill coefficients almost reaching 2. [12:19 AM]

johana: We think that it is very exciting because it shows that these types of puzzles work and that players are able to design some really interesting things [12:20 AM]

Omei: @johana, have you posted something on the meaning of the  cooperativity spreadsheet columns?  There seem to be more than I can interpret, or remember from the first round. [12:30 AM]

rhiju: that effort was led by vineetkosaraju and new designs were automatically generated and submitted by a revamped eternabot [12:30 AM]

rhiju: unfortunately they didn't fare much better than the solutions without the extra strategies [12:31 AM]

Jennifer Pearl: depending on where teh binding site is the designs do tend to have a bit different profile for some of the values that RNAfold kicks out [12:33 AM]

rhiju: oh wait, jandersonlee is here too -- let me point you to his work on A/B, where he simulated all the community designs -- he then has logged predictions as to which designs will work best. There, the hypothesis is that the NUPACK simulation package gives an acccurate representation of the RNA behavior, enough to design great RNA caluclators'. [12:38 AM]

Jennifer Pearl: im testing out a theory that transitional states that we observed awhile ago are predicted by Vienna 2 and that some structures are indicators of good designs [12:41 AM]

johana: Hypotheses could be that the presence of secondary structures and/or sequences improve the switching. In the submissions, you can test these by making various designs [12:41 AM]

rhiju: @tiger or a hypothesis could be simpler, like its best to use GU pairs in the stems that switch. After that, you should look at designs (or submit them) that the hypothesis predicts will be better or worse, e.g., with more or less GU pairs. johana: The latest round, as you noticed, has more puzzles than usual to allow for more rigorous testing, notably in how the different modules are arranged [12:46 AM]

rhiju: @jandersonlee yes the strategy market framework allows for automation of hypothesis testing, but it is bottlenecked by the ability and speed of a dev to code up strategies. I do think though that a lot of the new things eterna has discovered does not require automation but just creative players making predictions for which designs will work.
